Re: Both keys have stopped working
Mine did this once after a service and battery 'reset' had been done.
I used this procedure under Option 2
Option 1: To do this procedure you need to have one working key and one key that needs to be programmed.
with the both keys, get in the car and close all windows and doors.
Put working key into the ignition and turn to position 1 (the accessories should turn on)
turn the key back to position 0 and take key out of the ignition.
Using the working key, hold down the unlock button, press the Roundel (lock button) 3 times, and release the unlock button. Doors should lock and unlock.
With the new key, hold down the unlock button and press the Roundel (lock button) 3 times and let go of the unlock button. Doors should lock and unlock and you're done!!
Option 2. Alternate procedure if above doesn't work or if you do not have a working remote:
Again, with the both keys, get in the car and close all windows and doors.
Place key in the ignition and cycle back and forth between position 0 and position 1 five times very quickly
Remove the key from the ignition
While holding down the unlock button, press the lock button 3 times and then release the unlock button. The doors should lock and unlock to confirm the programming.
If you have another key to program then repeat step 3 for the additional remote(s). The doors should lock and unlock to confirm the programming.
Turn on ignition to finalize

Xoutpost.com Have a post on '(changing batt in E53)?????
Re: Both keys have stopped working
Update - I had a quick check of the fuses at the weekend and they were all fine. Then this morning went to go to work and it is all working again all I can think is it must have been the cold or damp got it somewhere and caused it as last week the drivers door jammed and then when it warmed up a bit started working again.

Re: Both keys have stopped working
I didn't think we'd had any weather good enough to have the roof open. Mine's still under 4" of snow. Only the Mini has been out as it's a manual and the driver has (almost) full control...... :drive:

If it happens again, may be worth checking the wire of the central locking aerial. I think this is in the tailgate and can break at the hinge. If so, it can be v difficult for the car receiver to pick up signal from key. This might explain why both stop working at same time. Try moving tailgate and see if keys sprIng back to life.
