They’re all good. The 40d replaced the 35d so is a tax band lower and slightly more efficient. Reliability is the same across all and good.
You will have a DPF on the 40/50d. Both also have 8-speed autos whereas the 35d is a 6sp. 40/50d also get a better iDrive (CIC rather than CCC) although the late pre-LCI (late 2009/early 2010) models may have one. The LCI models also all have LED angel eyes.
Personally I found the 50d a little too thuggish acceleration wise, though others love it. To me the 40d offers the best mix of power, acceleration and comfort and it’s no slouch off the line either! I get about 35mpg driving at the speed limit on motorways with around town being in the 27-29 range. My X6 is almost 10 years old and the largest expense other than tyres and a new battery so far has been new glowplugs and their controller.
It’s been recalled for a replacement propshaft and the heater wiring. Rear windscreen replaced under warranty when the heater de-laminated in the first year I had it.
They are all sensitive to tyre choice and ignoring the advice to use the right rubber can and has resulted in shattered diffs. A set of 20” RFT Contis cost me just over £800 before Xmas. Other than that in my case has been far better than the E53 it replaced.
